I have two people in my tree who are the same person. Both have children (different), spouse (same), and fully developed lines of descent. I have run match and merge, and although the name, birth and death dates, and spouse are the same, Match and Merge does not recognize them as the same person. I can't figure out how to merge the two with completely messing up my tree.

You should use the "easy merge" method to merge the two entries.
To do that, navigate to one entry in the Family View, then drag the other from the People sidebar onto the spouse button (the blue/pink buttons in the Family View with the spouse's name in them). You should then be given the option to merge the two entries.
