Is there a way to create a report of all relatives by a flag, say, Military or Clergy, of a user-created one?

If I understand what you want, you could:

[1] update the Relationships (click "relatives" in sidebar, click "Change" button, Click "Current source person", click "Identify")
[2] click Find in the Navbar, and find people for whom (a) "Relationship" "Is Not" "", and (b) "Military Checked" is "Yes"
